You have the HKX File Compatibility Check on but I think that's only meant to check the files and doesn't actually create the needed Fnis files. 2. It looks like FNIS or whatever mod manager you're using is simply pointing to the wrong path, or that you need to manually copy some files to the correct folder.

Assuming you are not using the file redirection feature, its because FNIS edits behaviour files that are already present in certain mods, which do not get dumped into the overwrite file.
